Collection description

Tumor samples were collected at surgery and preserved in RNAlater at −20 °C until processing. Total RNA was extracted using TRIzol Reagent or the Quick-DNA/RNA Microprep kit, followed by DNase treatment. RNA quantity and integrity were assessed using NanoDrop spectrophotometry and the Agilent Bioanalyzer platform. For RNA sequences library preparation, 1–2 µg of total RNA per sample was processed using KAPA RNA HyperPrep with RiboErase following manufacturer’s instructions. Library quality was assessed by measuring RNA concentration using a Qubit® 3.0 Fluorometer and assessing insert size via an Agilent Bioanalyzer DNA assay. Sequencing was performed on Illumina NovaSeq X Plus instruments to generate 150-bp paired-end reads. Raw FASTQ files were assessed for quality using FastQC (v0.12.1), followed by trimming of low-quality reads and adapter sequences using Trimmomatic (v0.39). Transcript abundances were quantified with Salmon (v1.10.0) using a decoy-aware index based on the GRCh38 reference genome and ENSEMBL gene annotations (release 113). Gene-level counts were summarized using tximport (v1.26.0) and filtered according to expression-based criteria implemented in edgeR (v4.6.2).
